Contribution of DNA-typing to bushmeat surveys: assessment of a roadside market in south-western Nigeria

Context Following recent socioeconomic transformations in western and central Africa, the volume of bushmeat hunting, a traditional source of proteins and revenue for rural populations, has reached unsustainable levels. The morphological identification of species sold on bushmeat market stalls may be challenging because of the presence of cryptic taxa and smoked or processed carcasses. Aims To assess the contribution of DNA-typing to traditional bushmeat surveys. We conducted a case study at a roadside bushmeat market in Asejire, south-western Nigeria, to characterise the mammalian diversity and sketch out the dynamics of the bushmeat trade. Methods We generated a 402-bp Cytochrome b fragment using a ‘universal’ mitochondrial primer pair that successfully amplified across five mammalian orders, and used assignment procedures to assess the taxonomic identification of the traded species. We combined DNA-typing with morphological-based market surveys and questionnaires to half (n = 20) of the market stakeholders. Key results Our combined morphological–DNA-based survey revealed a total of 17 species, representing seven mammalian orders (Rodentia, Lagomorpha, Primates, Hyracoidea, Carnivora, Pholidota and Artiodactyla). DNA-typing allowed identifying the Walter’s duiker, a cryptic, newly described species from the Dahomey Gap, and diagnosing an unidentified primate as the white-throated monkey, Cercopithecus erythrogaster, a species of high conservation concern in Nigeria. K2P pairwise genetic distances among all species exceeded the 11% threshold, indicative of species-level distinction. The most hunted species were the Walter’s duiker and, to a lesser extent, the greater cane rat, Thryonomys swinderianus. Questionnaires to traders revealed that the Asejire roadside market was a straightforward trader–hunter system centralising off-takes from distant hunting sites. Conclusions We showed how mitochondrial DNA-typing combined with assignment procedures improved the characterisation of the mammalian diversity sold on bushmeat markets. The hunted mammalian community consisted of versatile, small- to medium-sized secondary forest species characteristic of the Dahomey Gap assemblage; their sustainable management is in doubt because of the lack of conservation and health awareness within the traders’ community. Implications Given the utility of mitochondrial DNA-typing in identifying species sold in bushmeat markets, we argue in favour of multi-entry investigations to reach a comprehensive characterisation of the bushmeat trade. The building of a web-accessible mtDNA database covering the spectrum of the species hunted for bushmeat would appear to be a valuable diagnostic tool that may help Nigeria and neighbouring countries to set up a rigorous monitoring of wildlife extirpation.

Abstract Background K-seq, a new genotyping methodology based on the amplification of genomic regions using two steps of Klenow amplification with short oligonucleotides, followed by standard PCR and Illumina sequencing, is presented. The protocol was accompanied by software developed to aid with primer set design. Results As the first examples, K-seq in species as diverse as tomato, dog and wheat was developed. K-seq provided genetic distances similar to those based on WGS in dogs. Experiments comparing K-seq and GBS in tomato showed similar genetic results, although K-seq had the advantage of finding more SNPs for the same number of Illumina reads. The technology reproducibility was tested with two independent runs of the tomato samples, and the correlation coefficient of the SNP coverages between samples was 0.8 and the genotype match was above 94%. K-seq also proved to be useful in polyploid species. The wheat samples generated specific markers for all subgenomes, and the SNPs generated from the diploid ancestors were located in the expected subgenome with accuracies greater than 80%. Conclusion K-seq is an open, patent-unencumbered, easy-to-set-up, cost-effective and reliable technology ready to be used by any molecular biology laboratory without special equipment in many genetic studies.

AbstractThe genus Macroplea Samouelle, 1819 is a group of highly specialized aquatic leaf beetles occurring in the Palaearctic. Since the members of this genus are morphologically very similar, we addressed the question of species identification and delimitation by analysing the second half of the mitochondrial gene coding for the cytochrome oxidase I (COI) subunit. Species limits are inferred from the multimodal frequency distribution of genetic distances between specimens: low genetic distances within a species are clearly set apart from distances between species. The species status of the hitherto controversial species M. japana (Jacoby, 1885) is confirmed. The pattern of nucleotide and amino acid substitutions is discussed in the light of functional domains of the COI molecule. Although the data are preliminary, the results provide new data on the distribution of the species. Together with the phylogenetic analysis they allow for a discussion of the phylogeography of the genus.

We identified three distinct sympatric lineages of frogs among specimens previously considered a single species (Meris- togenys amoropalamus Matsui), based on 909 bp of mitochondrial DNA (12S rRNA and cytochrome b). To seek evidence of reproductive isolation between these lineages, we first analyzed a 249-bp fragment of the nuclear proopiomelanocortin (POMC) gene and found five haplotypes, of which two were limited to lineage 1 and three belonged to lineages 3 and 4. In a subsequent phylogenetic analysis of a 1313-bp fragment of nuclear POMC, Rag-1, and rhodopsin, lineage 1 was again distinct, while lineages 3 and 4 could not be differentiated. The results of the nuclear gene analyses suggest that lineage 1 is strongly isolated reproductively from lineages 3 and 4, which are not isolated from each other. This conclusion conforms to groupings based on larval morphology. These results indicate that frogs morphologically identified as M. amoropalamus should be split into two sympatric species, one of which contains two mitochondrial lineages that have presumably been retained via deep coalescence.

Validation of species using independent lines of evidence is sometimes desirable when their identification using only one approach is difficult or questionable. The identification of anchovies (Engraulidae) are often challenging based on morphology because closely related species exhibit only slight morphological differentiation. This study utilized morphological characteristics and DNA barcodes for identification and validation of anchovies in the Persian Gulf and Oman Sea. Based on morphology, we identified eight species: Thryssa hamiltonii, T. setirostris, T. vitrirostris, T. whiteheadi, T. dussumieri, Encrasicholina punctifer, E. pseudoheteroloba and Stolephorus indicus. A 658 bp region of mitochondrial cytochrome oxidase subunit I (COI) was generated for 53 specimens from these eight species. From these sequences, we built a Maximum Likelihood phylogenetic tree. In this tree, each species forms a monophyletic group confirming our initial morphological identification. In addition, we provided (and registered in GenBank) the first barcode sequences for T. whiteheadi, an endemic species of this region. Interspecies genetic distances were comprised between 0.168 to 0.275. The largest genetic distance was found between T. vitrirostris and S. indicus and the smallest between T. dussumieri and T. whiteheadi. This study successfully identified eight species of anchovies in the Persian Gulf and Oman Sea based on both morphological and molecular characters.

Members of the genus Amaurobioides construct silk retreats in rock crevices of the marine spray zone, a harsh and unusual habitat for spiders. This study expands the distribution records of three morphological species of Amaurobioides found on the eastern and southern coasts of New Zealand’s South Island and uses mitochondrial DNA to examine their relationships and characterize their dispersal capabilities. Both 16S and ND1 sequences distinguish A. pletus found on the northeastern coast from a complex of two southern species comprised of A. maritimus from the mainland and A. picunus from Stewart Island. Neither 16S DNA nor ND1 protein separates these southern species. However, ND1 parsimony and likelihood analyses place 10 of 11 Stewart Island specimens in a clade of low support that nests deeply within A. maritimus. A nested haplotype analysis characterizes A. maritimus and A. picunus populations as having restricted gene flow/dispersal but with some long distance dispersal. Genetic distances between A. pletus and the A. maritimus-A. picunus complex indicate a Pliocene origin, whereas distances between A. maritimus and A. picunus suggest a Pleistocene divergence.

Two members of the scallop genus Pecten (Bivalvia: Pectinidae) occur in European waters. Pecten maximus is largely an Atlantic species whilst Pecten jacobaeus is almost completely confined to Mediterranean waters despite slight overlap of distributions in the western Mediterranean. Genetic distances between these species were estimated using both allozyme electrophoresis and mitochondrial DNA PCR–RFLP and shown to be of a similar magnitude to intraspecific values, considerably lower than expected for congeneric species. These data are discussed in the light of recognised morphological differences, hybrid rearing trials and previous studies examining genetic distance by allozyme methodologies.

SummaryIn Europe, more than 60 breeds are described by the national associations of rabbit breeders. However, these breeds are scarcely used in the commercial production of rabbit meat in Europe, which is based mainly on commercial strains. A European programme, coordinated by the I. N. R. A., has been initiated to realise the inventory of all these breeds and to evaluate the zootechnical value and the genetic characteristics of some of them. Through the European association of rabbit breeders and the FAO national focal points, all the European countries have been asked to fill out a questionnaire describing their populations of rabbits. A data bank is being set up, which will be included in the FAO (DAD-IS) and EAAP data banks. A sample of 10 breeds has been chosen (Flemish Giant, French Lop, Belgian Hare, Vienna White, Champagne Argente, Thuringer, Fauve de Bourgogne, Chinchilla, Himalayan, British). Their zootechnical value (reproduction, growth and carcass traits) is being evaluated on three experimental farms, in comparison with a control breed. At the same time, their genetic polymorphism and the genetic distances between these 10 breeds are calculated on the basis of microsatellites, mitochondrial DNA, other genetic markers and protein polymorphism. Finally, a bank of frozen embryos from these 10 breeds is being constituted.
